Description

This is a hands on workshop for those who are interested in assembling and annotating transcriptomes from organisms without a reference genome. Using the Trinity pacakge we will work through submitting assemblies to the cluster and interpreting the output files. We will then spend time on assessing the quality of the output and how it compares to that expected from a transcriptome generated using a reference genome. People are expected to bring their own laptop (mac, windows or linux).

The first hour (10 am - 11 am) will cover basic experimental design considerations and sequencing technology options for RNA-seq experiments, focused on the requirements for successful de novo assembly. A lunch break is also included.

Prerequisites:

-an Odyssey account and some familarity with the cluster (e.g., the Introduction to Odyssey course)

-basic familarity with working on the Unix command line
