The Sequence Alignment/Map is a standard format used for storing large nucleotide sequence alignments. SAMtools is a group of utilities that makes it easy to perform common manipulations of SAM/BAM alignments. BEDtools can take BAM files as input and makes it possible to easily and quickly perform a wide variety of genomic analyses involving read coverage and comparisons between different sets of genome features. In this workshop we will introduce these utilities and visualize NGS read alignments with SAMtools. We will also use BEDtools to examine chromosome-wide sequencing coverage and identify overlaps between ChIP-seq peaks and various genome features.



This workshop is targeted towards people who are already have sequence data from NGS experiments or are expected to do so in the near future. A fair level of comfort using the Unix system (including downloading & installing programs) and a general awareness of tools available for NGS data is expected. There will also be some hands-on components of the workshop which requires a laptop (running a newer Mac or Linux OS).
