iPlant Workshop

This is an all day workshop which will cover a series of tools available from the iPlant Collaborative.


iPlant Overview: 8:30am – 9:30am

A seminar for those interested in learning about the iPlant Collaborative and the computational resources it provides.


iPlant Data Store: 9:30am – 11:00am

The iPlant Data Store is a cloud-based system that specializes in high-performance transfers and managing very large data sets in one unified location.


Whether you have structured or unstructured data, kilobytes or terabytes, the Data Store allows access to reliable storage while still providing flexibility and complete control over your data. This session will work through the various ways to connect to the Data Store, transfer data, and connect those data to other iPlant resources.  


iPlant Discovery Environment: 11:00am – 12:00pm

The Discovery Environment is iPlant's flagship system for integrating tools, data, and analyses.  It is a rich web-client that accesses the iPlant Data Store for data and permits you to run analyses on those data using any number of integrated tools.  


Key aspects of this extensible system allow you to easily deploy new tools, customize existing tools to meet your specific research needs, and quickly share tools with collaborators.  Many tools are already available for use including various applications for genome and transcriptome assembly, phylogenetics, and general data processing.


CoGe:  Comparative genomics: 1:00pm – 3:00pm

CoGe is a comparative genomics platform for all genomes across all domains of life in any state of assembly. It allows you to easily find and analyze genomic data from any organism.


CoGe has over 15,000 genomes from over 12,000 organisms, and a variety of tools to characterize and compare any set of genomes in its system at multiple levels of resolution.  New features from last year include federation with iPlant's user authentication system and the ability for users to share private genomes.


iPlant Atmosphere (Cloud Computing): 3:00pm – 4:00pm

Atmosphere is iPlant's cloud infrastructure platform that provides you with your own virtual working environment and software.


This system allows you to start with an empty Linux server and install any set of software.  A complete image can then be saved and shared with any iPlant user, providing them with a server containing a pre-installed stack of software.  There are several images already created ranging from next-gen sequence processing and visualization to plant phenotype image processing.


iPlant Advance (Cloud Computing): 4:00pm – 4:30pm

This section will focus on how to use various command line, API, and programmatic resources of iPlant.  This will be use to people with some programming experience.



Please register for an iPlant account at least 3 days before the workshop to gain access to all of iPlant’s resources tools.  Go to and click on “Login or Register” in the upper-right corner. 




1. Please sign up only for the sessions you are attending.

2. You must be affiliated with a UC Berkeley campus research group

3. Bring a laptop with a recent version of Linux or Mac OS and have an iPlant account.

3. People from different research groups will be given priority over multiple attendees from the same group.
