ChIP-Seq Analysis

Tommy Kaplan
Computational Postdoc, Eisen Lab

Wednesday, March 21, 2012 (9am - 12noon)
238 Koshland Hall

In the workshop we will cover some UNIX web-based tools for handling ChIP-seq data. We will learn how to access and read public data, how to use BOWTIE to map the sequenced reads onto a reference genome, and how to visualize it with the UCSC genome browser. We will then use MACS to identify peaks, or loci of significant enrichment for TF binding. Finally, we will introduce GALAXY and GREAT, two web-based platforms for genome analyses.

1. You must be affiliated with an UC Berkeley campus research group.
2. Programming ability is not required, but a working knowledge of the UNIX environment is expected.
3. You must bring a laptop with a new version of Linux or Mac OS.
4. Preference will be given to people who have not taken this workshop before.
5. Attendees from different lab/research groups will be given priority over multiple attendees from the same group.
